After several weeks, the Meraki Team saw that effectively the traffic between sites was using the less priority HUB. The problem was that there is autoroute summarization under the entire Organization ( to reduce the overhead). The TAC told me that this is a default configuration and if you need to turn off that, you need to explicitly make a requirement to the Meraki Team. After they turn-off that functionality the traffic started to flow correctly.
